Is it 3 years from the day he got his Ir1 VISA (permanent residency) or is it 3 years from the date of original visa application?

The Guide to Naturalization (http://www.uscis.gov/files/article/M-476.pdf) is probably a better reference than even calling USCIS. I tried to investigate the waived PR time for the families of military (and other USCs "employed" overseas) before I read it, and learned as far as the military USCIS is still talking about an "accompanied tour" that I already knew about. That is where the family that goes with the servicemember overseas (and clearly not the usual wartime deployment where a family is not allowed to go) has an accelerated naturalization process.

If anything, USCIS is certainly schizophrenic...
